My bachelors is 3 years and not 4 years.
Total credit hour - 360
And my masters, total credit hour - 180
Will they evaluate as masters? Based on my 3 years bachelors study
Seems like your master's is not a top up degree.
180 credit is generally the norm for a normal Master's, thus you need to do the ECA only for your Master's.
Tip- if it is not hard for your to get transcripts for your Bachelor's , their is no harm in you evaluating both the credentials as WES charges a one time fee only irrespective of the number of credentials unlike other ECA bodies.

I have sent both my bachelors and masters transcripts and certificate
But my concern is that based on my 3 years bachelors transcript will they evaluate my masters as masters or not?

Of course yes. It really doesnt matter if your Bachelors was 3 years or 4 years. End result if your ECA says Canadian master's degree equivalency on the top your good to claim points for the Master's option. ( added advantage will be if your bachelors and masters are from the field of study which I am guessing should be the case)

@prashanfernando I have a WES validated Business Administration Bachelor's Degree (three years) credential. Planning to do the ATHE Level 7 Extended Diploma in Strategic Management (120 credits). My question is will I be able to claim the "Two or more certificates, diplomas or degrees" for CRS points?

You should send the Bachelor's for ECA to WES right away while your doing the Level 7.
( Worst case scenario which is only 1% chance, Incase the level 7 doesn't go through with WES, then you can top up with a MBA and claim master's points)
Hellow @prashanfernando I’m a newbie for this Canada PR process. In my case I have Edexcel Btec level 7 Extended diploma in strategic management and leadership QCF which 125 credits gained. How will be the outcome of WES on this? Course duration is 01 year.

As @mona247 suggested if you only have a Level 7 BTEC you will be only be claiming a 1 year Canadian Diploma by WES. In order to claim "Two or more certificates, diplomas or degrees" you will need to have a three/four bachelors degree in addition to this Level 7 BTEC Diploma. This is a must have in order to have a competitive CRS score. Hope this helps!!!
I have a concern similar to those already raised in this thread. I have the following qualifications:
1. HND in Electrical Engineering from a Polytechnic in Nigeria
2. BEng (top-up) in Electronics and Communications Engineering from a UK University.
3. MSc in Electrical Engineering from another UK University.
I’m in the process of submitting my credentials to WES for ECA; I’m aware that my BEng will be assessed as “4 year equivalent of Canadian bachelors degree”.
My problem is, the institution where I got my HND in Nigeria will needlessly DELAY the process by either not sending my transcripts on time or by not responding at all.
Will there not be an issue if I submit only my BEng and MSc and leave out my HND?

If your msc was full time from the UK with 180 credits or more.. and if your University is listed with WES, you can send only that and claim points for master's.
