At the very best, you can write a letter of explanation. Since you were not authorized to work after you complete your program and before you apply for PGWP, the work experience won't be counted. You can expect a refusal for it. Worst case scenario, they might take action against you for breaching the conditions of your temporary resident visa. If you haven't passed medicals yet (still waiting for R10 completeness check), withdraw your application ASAP.
The problem isn't in the length of your work experience, but in the fact that you technically violated the rules of working in Canada. Working without a work permit (unless permitted) is illegal.
