I am working in a start-up company as a web developer NOC 2175.
The problem is that only 5-6 people work in the company including me. Would the small size of company create any problem later when I apply under express entry ?
If someone could clear this doubt for me it would be a big help.

It wont be. The only thing is that you should be able to genuinely prove your work experience. To be more safe, the company should need to be a valid one with registration so that any later inquires would be handled.

Nope as long as the company is legal and all the documents can be backed up. The CIC will conduct background check of the employer and if it is well and good the size of the company does not matter.
To be on the safer side, I suggest submitting salary slips and salary account statement..
