The application got returned today due to not having a physical presence in Canada.

Will IRCC refund the fees once the application returned ?

Now, the refund process is separate, but that's something to be considered only if you intend to withdraw your citizenship application entirely. Otherwise, as per my understanding, in the context of an application being 'returned', it's usually to rectify the items pointed out by the IRCC that make your application 'incomplete' and return it to them, with your original receipt of payment continuing to serve its purpose.
