As an Israeli citizen I can enter and leave Canada without any visa and without presenting the PR card. So my question is whether my moves still registered by Canadian immigration for the residence obligation?

They often don't pay attention to your dates of entry/exit but they DEFINITELY CAN ACCESS that info if they have to or if they suspect a fraudulent activity on your side. Don't try to lie to them...

You cannot hide any entries and exit to and fro Canada. You are required to submit your travel records and passport copies with translation of stamps to CIC for renewal of PR card and for citizenship application. They will cross check with related agencies. However, as you have entered Canada with your visa exempted passport, there is no big issue.
