HELP! Confused where cic will ask me to send my passport?(online from Tokyo)

I applied my visa online from Tokyo.
(foreigner from Jakarta but my temporary residence now is Tokyo)
I read from this website :

"Important message: the Visa and Immigration Section at the Embassy of Canada in Japan (Tokyo) is closed and services have been transferred to the Embassy of Canada in Philippines (Manila)."
So when I got my visa, where cic will ask me to submit my TRV or passport?
Manila? or Canada? or Jakarta? or Canada Embassy in Tokyo but they said they don`T have visa section anymore?
For Japanese, they don`t need TVR.
We have VSF global in Tokyo but since I don`t use there service, I don`t think Cic will ask me to submit my passport there.
I am really confused.
Additionally, I applied online in June 4th but until today I haven`t got any update.
and if they ask me to send my passport to outside Japan ( Canada, Manila or Jakarta),
I think I might face a big problem because I won`t have enough time.
(total 2 week for mail post) and my course start in September.

It doesn't matter where they want your passport. You NEED to use the VFS services closest to you. They will securely transmit the passport to wherever it should go and also receive it back. You don't need to worry. Please visit the VFS in Tokyo and talk to them. They will help you.

You don't need them to track your application. You need to use the "passport transmittal services". The two things are completely different. Once your application for visa gets accepted, you will get a letter in you "my cic" account. Print that letter and go to the VFS, ask for the passport transmittal services, pay for it and they will do the rest.
