Also, what would you believe to be the appropriate way to refer to my application? I can mention the date of receiving my fingerprint documents at FBI. But that's about the only reference I can provide them before they open my document for processing.

Provide your tracking number, Date of Delivery, complete name and DOB in your cover letter.
Make sure you call them middle or late next week to confirm update of new details.

I had the same issue a while back and sent another CC card form to: liaison@leo.gov
They replied in about 2 days that it has been attached to my application. Mention your DOB, name, address, date it was delivered and tracking no/Courier company. Good luck!
I sent my FBI to reach them by May 2, but the credit card that I used has been cancelled now. Would I be able to send them another credit card info form?

What is the best way to send application to FBI with courier logs and records? Fedex/USPS? Should I ask for anything special so that I could get all delivery records as proof of submission to FBI?

I used USPS certified and I was able to track the package and included it as LOE. I am not sure it was signed for though but it was delivered. I think as long as the tracking info indicates that it was delivered at Clarksburg, WV, it should be good. I included the receipt from USPS that has the tracking info, it also shows FBI's address.
