If you visa is issued late. You can use the same visa to enter Canada at a later date, as long as it is valid. So no problem with visa.
If you are going to join for September intake and your visa comes after the classes start. You will have to go for the next intake which will be January intake.
Yes, in fact you must submit the extension before it expires, after it expires you will lose status in Canada. If you lose status, you will have to apply for restoration of study permit, which is very time consuming.
IRCC recommends you to extend your study permit at least 30 days before it expires. You can extend it at any time, as long as you have the required documents.
