Yes, I thought it must be the extra police checks. I'm not sure why they don't accept the Thai and Omani ones at the start of the application. In any case, I am feeling more hopeful now, and will put together the 'evidence' you suggested for my husband to present to his possible employer.
As for the info for the spreadsheet, we currently live in Bangkok, Thailand. Extra documents (the aforementioned police checks) were requested on 3 Jan 2017. We then received a positive response to an email we sent to CIC asking them to confirm if they had received the documents. This email was dated the 9 March 2017; however, we do not know exactly what day they were added into our file.

Well it is very positive that LVO have actually confirmed receipt (rather than you know it was delivered by say a courier signature). As I said, it often takes them weeks (not months) to pick the file up again, but I suspect it will be quite quick once they do.
Very unlikely to hinder process. Fairly unlikely to tell you anything helpful (unless there was a document request that went missing).
London stated average processing time was 14 months (so Dec '17 from Oct '16 application, appropriate to order notes after that). Spreadsheet average says 7-8 months for normal European apps, so appropriate after about May '17. If you get approval before that point, it's still considered a fast result.

Im a September-2016 applicant and waiting since 7 months, i know how the waiting is. As you can see from the spreadsheet, people from May/June are waiting as well.
So i paid my "right of permanent resident fee" today. It does ask you to log in with your email however should i be sending this reciept in via mail? Or at least filling out a contact form to let them know i have paid?
They never asked me to pay it yet so i dont have the instructions, i just wanted to be proactive as i didnt have the funds when i did my application and i feel it could shave some days off the process when the time comes.

You can send (upload) it via a case specific enquiry (filling in web form) to the London Visa Office or email ther receipt to the LVO mentioning your file number.
As far as we know, LVO is currently sending out interview emails to applicants crossing 1 year time. Would be good to know if they are also working on any recent files.

As for PK applicants LVO is spending out interview emails and PPR to applicants who have applied more than 12 months ago. Most June onwards applicants still waiting for DM/ PPR
