She already had her visa in her Nigeria passport before got her german passport

Then she is in the system as a Nigerian, and it's quite likely any security checks needed will be done as for any Nigerian. I do not know if that means much longer, etc - just that any possible improvement based on NATO-type information sharing likely nullified.

I believe she has no restrictions to leave or travel, if we go for inland procedure. My only concern is how long its gona take to get open work permit for inlaw

There are no restrictions per se on travel for inland - except that sponsor and applicant are required to live together throughout the process. In practice, short trips ok. (No def available of short trips).

Therefore, simple safety: go outland if applicant expected to need to travel, or wants flexibility. There are few advantages/differences to inland now anyway.

you can check processing times reported here for open work permits. It can be long-ish. If working from first day is important, wait until PR is approved before coming here.

Try adding "2" (1 PA and 1 Sponsor) in the section where they asked for the, of applicants if you haven't done so
Tried with this one as well, still unable to find the application.
I tried to search with different methods as well, like UCI, application number, names, and still no luck.

Just received a medical request today.
We have not received a biometrics request yet. Is this normal? From my previous experience, usually, applicants get biometrics requests first.

It can happen in either order. This is not unusual.

Can someone please share how they compiled evidence of chat or calls for outland spouse? It is fine to send evidence of WhatsApp chat on my husband's phone alone or i also have to include screenshots from my phone? Is evidence from one spouse okay?

Screenshots somehow compiled on a single page for space, from one spouse okay - obviously assuming the other was responding.
