One person advised that I clarify something in my application by writing it in my cover letter... but I didn't know there needed to be a cover letter! That makes me wonder, is there anything else I don't know about that I should?
There's all the documents that are listed in the Document Checklists, plus we also need to provide evidence that a) we are a legitimate, committed couple (need to do this even though we're getting married before we apply, right?) and that b) we intend to move to Canada as soon as residency is granted.
So, is there anything else I'm missing completely?
What kinds of things go in the cover letter?
What is the best way for us to prove that we are a real loving couple?
How do we prove our intent to immigrate? (Plan to move in with parents for a month or two while we look for a house and Canadian employment, so will not have job offer/ rental agreement in advance)

A cover letter is not required. Follow the checklists, Include a letter from the parents inviting you to live with them while you settle.

Lifer you need to prove your whole relationship,getting married does not prove your in a committed relationship,to you yes,to them no.
You do not need to add a cover letter,if you want to add anything to the application for an explanation,add a sheet of paper next to the part you want to explain.
You do not need to prove your intent to move to Canada,your visa will expire you need to land before it does.
The only time you need to prove your moving to Canada is the sponsor,if he/she has been in your country for a legnth of time,the sponsor needs to prove intent to reestablish in Canada.
You don't need a cover letter, but you can put one in if you want. You can also clarify things in the letter you are asked to write at the ends of IMM 5540 Sponsor Questionnaire and IMM 5490 Sponsored Spouse/Partner Questionnaire:
"On a separate sheet of paper, provide any additional details of your current relationship that you believe would help too prove your relationship is genuine and continuing."
If both the sponsor and the sponsored person are living outside Canada, you do have to include proof the sponsor will be coming back to Canada to live.
