To keep things short and sweet I was thinking of including a cover letter which would help guide them through our situation and would give me extra space to explain certain things we've done and or why I've chosen to include certain information.
I was also thinking of using this space to include future plans and what we plan on doing along side acceptance and our plans before acceptance of a PR as well.
Do you guys think this is a good idea? Or instead, would it be smarter to just include additional pages throughout the package behind forms I decide to add additional information or an explanation?

Yeah might be easier for them to follow along that way. So if I have an additional document I can attach an extra paper to that document and explain why it's there? Also if on a form something needs elaboration I can keep extra sheets attached behind it indicating more details?

Where there is insufficient space on the form for your answer, just write something like 'please see attached sheet'. Then create a Word document. Repeat the CIC form number, and the question number and text, then write your additional information, then sign and date the additional page.
Personally, I put the form number in a 'header' at the top and 'Page x of y' in the footer at the bottom. Seemed to work for me, but I am sure there are plenty of other ways people can think of. Just put yourself in the position of the CIC official working their way through your pack!
Put it immediately after the form when you make up your pack.
