He is a canadian citizen but his canadian passport does not have his father's name on it through which i could show my relationship with him (my father-in-law and he have same father and my wife's passport will have her father's name on it).

You don't use passports to prove relationships, you will need your wife's birth certificate , her father's birth certificate and his brother's birth certificate showing the same father/mother.

I see in the profile for PR there is a place where they ask if the main applicant has a relative in Canada, but where do I tell them that my spouse has a relative in Canada ?
