That's fine.
In fact, if you don't want to include your current job in your profile you don't have to because, with only 3 months under your belt, you won't get any CRS points for it. If and when you get an Invitation to Apply (ITA) for permanent residence, and are filling out the questionnaire portion of the eAPR (electronic application for permanent residence), you can add your current job to your 'Personal History' section (since you will have to disclose it), but if you include it in your Express Entry profile, and then don't remove it when it automatically transfers over to the 'Work History' section of your eAPR, you're going to have to provide proof of the experience (a work experience reference letter from your Company) even though you're not getting any points for it.
Just food for thought (but not REALLY anything you have to worry about right now, as you can always remove it from your Work History once you get an ITA and are completing the application).

I just applied for Express Entry, and within 5 minutes, got a message saying the I was ineligible for Express Entry. However, I checked my eligibility multiple times (and am eligible), and my calculated score is ~540.
I hope your eligibility issue is resolved. I am just curious to know how you calculated 540 CRS score? With your profile, with a Masters degree and 3 years of work ex, how did you reach 540?

I also think 540 was an error on my part. Its ~480
I think my own issue was the hours of work per week I put 45
Asides that every other thing is fine I even have a sibling with pr but they said to Waite after 24 hours also if no score was displayed
@Maverick28 @crescent_jam Hi.. sorry for hijacking thread.. but I am in a similar pickle.. i have more than one yr of experience in the same NOC but in different companies. 9 month in one and 7 months in another.. should I put my work experience as 1 year or less than one year? Please help

As long as your Noc belongs to Noc O.A.B, you can combine those two working experience towards CEC minimum requirement.

Hi.. I worked at company A as Jr.Analyst from Jan 2017 to November 2017. Then moved to Company B in November 2017 (no breaks) and still working the same role. Both the roles are under same NOC. Thanks.

I have like 2days gap.. saturday and sunday.. that should hurt right.. who expects people to work on Saturday and Sunday

Yeah no issues. If you left the job on Friday and started with the new one on Monday, that's fine. I had the same case.
