I believe you don't have to add any secondary education. here is what the checklist says: "You must provide proof that you completed your post‑secondary education, such as a diploma and/or degree"- So, you will only have to prove your post secondary education. But don't forget to attach the scanned copy of your original certificates and transcripts along with your WES ECA. Hope it helps. best of luck.

Citizenship and Immigration Canada will send you a letter requesting a police certificate after you send your Application for Permanent Residence. You must bring that letter when you apply for a Police Certificate.

However, the checklist asked for a PCC (Multiple) for her. How come?
Do as the instructions say. Probably that country issues PCC only after CIC issues instructions. And it probably says Multiple because you'll need to eventually provide Canadian PCC as well.
3. Both of us have been in Canada for 2 years under study permit.
They also claim to have not visited that country and stayed there for more than 6 months since getting the PCC. In such circumstances, PCC is valid indefinitely.

To be safe, yes. Get a signed self declaration from your father mentioning transaction details and explicitly stating that it isn't a loan that needs to be returned to him and that it is a gift meant to help you with settlement funds.
