I've completed my B.E. Computer Engineering from Pune University in 2013. I have got my degree and passing certificate and all the mark sheets attested from the University. I'm waiting for the University to mail the transcripts (it's been over a month now). After I receive the transcripts, I'll send them over to WES.
In 2016, Pune University changed it's name from "University of Pune" to "Savitribai Phule Pune University". My question is, do I need a cover letter from the University for the same? If yes, where do I apply for the cover letter? The Student Facilitation Centre or is there an online application process?
If anyone has got their degree's assessed from WES post the university name change, please share your experience.

I am an passout of year 2012 and last week I sent my "University of Pune" documents to WES for verification with Savitribai Phule Pune University "SPPU" stamp. The envelope from Pune University as well as the stamp (to the best of my knowledge) categorically mentions "Formerly known as University of Pune". Hence, I don't think this should be a matter of concern.

1) for ECA through WES , which option I need to choose Transcripts or certificate attestation (I am having my all years marksheet & degree certificate originals with me) on uni.pune website?
2) I am living in pune only and I can able to go university easily whenever needed. so which process will give me WES required documents in short time?
3) Transcripts are necessary or only certificate attestation will work for WES.?

Mind you, WES would ask for all year (all semester in case you have semester-wise certificates). Even your ATKT certificates would be required.

"If the institution gives you the document to send to WES, it must be in a sealed envelope. If the envelope is opened or if there is no stamp or signature across the back flap, WES cannot accept the document."

There is no need for attested photocopies to be sent to WES.
Really depends. Transcripts generally take long time compared to attestation and it's not mandatory to send transcripts.
If you make 3 sets of photocopies (1 will be retained by the University) and have all original documents in place, it should not take more than 5 days time.
Do not forget to get a envelope from the university and take stamps and signature from the authorities.

I can't perform this step
You can get the documents attested from the university. You need to BUY university envelope online while processing the request. Once your attestation is done, the officials will show you all the attested documents before sealing them into the envelope. You need to just dispatch it.
