Hello everyone, I was not able to call IRCC but if any does call them then please ask them what to do if the permit expired over 90 day period. As per my research the best option is to do through the restoration and pay the fee. For people who already applied for restoration still pay the fee and let the IRCC decided as they will refund the money if there is already a first application for the same purpose and may refund for the second application for restoration.

If your status expired more than 90 days ago, select any date that is within the past 90 days. (This is a temporary workaround to allow you to apply past the 90-day deadline.)
