I have applied for a study permit and would get the result for the same by 2nd week of June. I have a CRS score of 420 and want to apply for EE without waiting out for the result of Student visa. I would be extremely grateful if somebody could guide me whether student visa can be refused on the basis of my profile in Express Entry pool ?

No it won't !! It is called dual intent and under dual intent you will not be refused of student visa (or even other temporary resident visas), but as far as I remember you will have to exit the Country after the completion of Student visa (but I don't remember that exactly)

I have not mentioned anything pertaining to dual intent on my study permit application. Is it still okay for me to enter the Express Entry pool ?
I will be creating my Express entry profile from India and in case I get an ITA, I may end up submitting my documents from Canada. Is it allowed and can I submit Police Clearance Certificate (PCC) issued to me by my home country before I left ?

It is true that you can have dual intent but it should happen only after you have student visa on hand.
I knew a case that she submitted both Express Entry and student visa. She got a query from an embassy for the reason for being in the Express Entry pool. Student visa is a temporary resident visa and PR is a permanent resident visa. At the same point of time, you can't say that you will leave Canada at the end of your study and will live in Canada permanently.
It's a risk and it always depends on your visa officer to make decision.
