If a Canadian permanent resident holds the NSERC (Natural Sciences and Engineering Research Council of Canada) postdoc fellowship outside of Canada (e.g. U.S.), will his/her stay in the State count towards the physical presence requirement for his/ her future citizenship application?

You can count time spent outside Canada toward the physical presence requirement for citizenship if you (from the immigration website):

Were a permanent resident employed in or with the Canadian Armed Forces, federal public administration, or public service of a province or territory.

Do federally funded researchers fit the category of federal public administration? If not, will the NSERC postdoc fellowship holder be able justify his/her stay outside of Canada?

I sincerely doubt it. Not only that, I suspect that it also would not count towards the permanent residency obligation requirements either.
 
I had a friend in a similar situation a couple of years ago.

The time you spend outside of Canada won't count towards citizenship and also cannot be counted towards maintaining your PR status in Canada.
