In my case, I sponsored my mother's immigration application, excluding my father, because he was not interested in coming to Canada and did not plan to come in the future. However, my father was also required to do medical examination. My mother and I had made a lot of efforts, but he firmly refused the medical examination.

My father was non accompanying and very unwilling to cooperate. So I already explained this when I applied, and I don't know why CIC still send a medical examination letter to him.

If you were able to sponsor your mother only it would be a way to get around the medical inadmissibility clause for excessive demand. If your parents have been separated for some time and can prove that they have had no shared finances or properties for that time that would be different.
The best is to file for divorce. Otherwise, legal documents showing the separation, different address, etc. A notarized declaration of the situation. Don't wait. The app will just end up being refused.
Be prepared for a fight because her change in status now will appear questionable. Would also gather things like separate property ownership/
documents/rental leases for both of them. Taxes filed as single for both of them. Things like that with dates going back many years.
