Actually i am working in a regulatory body for the industry which include QC/QA GMP in my native country as a registered pharmacist.
After passing the Pharmacist Evaluation Examination--> to obtain my ECA
Can I apply for Skilled entry but in a job as regulatory associate/QC/GMP since those job does not require me to pass the qualifying examination

You don't need to pass the exam to get your ECA.
ECA from PEBC gives u the points for a professional degree in Express entry
