Yes, I mistakenly thought that my Driver's License from the Philippines was an eligible national ID card. I have already submitted an enquiry to IRCC, I am worried that this will gravely affect my PR application. I do not currently have a national ID card from the Philippines.

If you have the application number, just submit a webform and explain it. IMO as long as you have a valid passport, that would be the main identification for IRCC to use. Many countries/people do not have a national ID card and that's not an issue.
