I am very surprised my eligibility is still not complete given that it was a recommended pass and my background check shows completed. Can anyone shed light?

"Recommended pass" is like sending a note to their boss asking if "everything's okay" in the application. You should be approved soon. What does the tracker show? If tracker shows eligibility complete - I'd trust it is completed.

Tracker shows In Progress while BG Check shows completed, I thought they usually happen at the same time or Eligibility is always completed first.

You can expect the order to change. FWIW, you are almost approved. It would be weird if they kept you waiting, but I'd expect something very soon (either approval email or either "all completed").

It's not uncommon for the background check (BGC) to show completed while the eligibility is still in progress. This is because the BGC is conducted by a third party, while the eligibility is reviewed by an IRCC officer.

I gave my biometrics on May 11 and they got updated in the details the same day, but actually got completed on gckey and tracker on 24 May.
Should that be a matter of concern ?

nope! Gckey updates are late , Tracker is good tool to check progress of your application. but keep checking both :)
