If she applies for an visitor visa now, she should be able to stay in Canada.
What you really need to do now is IRCC to check if you can submit the rev through webform before the application is returned. However, no mater what, she should apply for a visitor visa to be on the safe side.

She is not benefit from the implied status since CIC does not receive a complete and correct application (including applying to the correct office). She has to apply for a visitor visa if she wants to continue staying in Canada; otherwise, she will have to leave.

Oh...I was under the assumption if she applied for a work permit extension before her work permit expired, that she can keep working until a decision is made on the application.

If you initially submitted the sponsorship application to the correct office, she should have had a chance to work. (If she received AoR before her current work permit expires)
You should apply for a visitor visa now to keep your status in Canada because your current visa is going to expire in two days, and you will not get the AoR before that.
