Do we need to submit just one LOE for all the clarifications, or should we submit a cover letter with each individual document upload wherever some clarification is deemed necessary and also mention all of this in one single LOE?
I am planning to submit my LOEs in corresponding placeholders (education, work etc..). So it's easier for the officer to understand what I want to explain.
This is just me though. From what I understand, you can also upload all LOEs in the "LOE" placeholder.

There's no need. Use the LOE for what it is intended for. If you want to refer to certain documents in your application, add page numbers in every section's uploaded file.
Sometimes only one placeholder is available for uploading the LOE..so i would suggest you prepare one single LOE having subsections for education, work experience etc. Moreover, one single LOE would make the VISA officer's job much easier i suppose.
