I'm getting admission into 1 year graduate certificate program for sept'2017 intake. However to get 3 years work permit I have to choose another 1 year graduate certificate program. So, Can I apply for the same level program twice ? or may be my student visa get rejected ?

and I've been accepted for the Project Management course in Conestoga College which is of 1 year (Graduate Certificate) and 2 years diploma in web and mobile application development in NIC college.
So, choosing Diploma course after completing Bachelor's in India will be a good choice if I want to go for 2 years program ?

Honestly No. There is a huge difference between University and Colleges. You will have better prospects with a Masters Degree. I graduated with MS in computer science from Dalhousie. I found the job easily and also pay scale is high.
