Yesterday, right after I completed my TRV application, I started working on my CO-OP work permit application and noticed that on the section, "Have you ever been refused a visa or permit, denied entry or ordered to leave Canada or any other country or territory?", I put No. But I was refused a USA tourist visa in 2016. I mentioned this on my initial study permit application which was approved in 2018. But I completely missed the fact while filling my Study permit renewal and TRV renewal. I have used the WEB FORM to contact IRCC to inform them of the whole error and explain in detail how this was a mistake and not me trying to hide or withdraw information considering I have mentioned it on my initial Study permit application and the latest CO-OP work permit application.

Can I do something else? Will there be any harsh consequence? I am really nervous and really don't want things to screw up considering I still have 3 more years of undergrad left. My study permit renewal was approved with that error in it but I submitted the TRV only yesterday and informed IRCC using the webform within an hour of the TRV submission (along with an updated IMM 5257 file).

I am pretty sure you should be fine given you have already received an approval for study permit extension. TRV is basically just a stamp on your passport. So, don't stress about it too much. And you have already done the right thing which is to update IRCC about this.
