I don't think the fees will be applied to your application until that part of the application is being processed. the RPRF is not going to be applied until the application is ready for approval and visa processing. it's quite possible the application hasn't been picked up for processing and is in queue. if that's the case, then it makes sense why the receipts haven't been applied yet.

Ok. That makes sense! I didn't realise they were held. I thought once they were received that was it.
