But I still feel that if someone don't use the initial reference number can be rejected. I think the profiles are rejected due to some other reasons.

Reference no. Can be generated n number of times, profiles will not be rejected based on reference number

Is there any specific reason for not using the old email ID?

Has xxxxxx applied to Immigration, Refugees and Citizenship Canada before?
Yes or No?

If u create new profile with same old email I'd then 2 profiles will be visible the one wch is expired and the new one
