I just thought I'd share my experience with the folks out here. So I applied for my PR under FSW recently using my friend's credit card. It was recently charged $550, I was able to log into ECAS and I note that on ECAS my application has been placed into processing. However, I also received my refusal letter soon after stating that I do not meet the requirements for FSW and that my application will not be placed into processing. It also stated that I will receive a refund on my application fee (I sure hope I do).
At this point, I am not sure if it is safe to assume that you are OK if your credit card has been charged if you haven't really received some sort of positive feedback from CIO/CIC.

P.S: Yes I know that this is a CEC forum, however I assumed that the basis behind charging an applicant a processing fee is the same for all immigration categories.

In case of CEC application, if processing fee is charged, it is treated as non-refundable. So CIO performs "base" processing like completeness of application package, IELTS/CELPIP score. And then AOR is issued. Application may later be rejected, say due to lack of work experience, for example.
However, same policy may not apply to other immigration scenarios, like FSW. So it might be possible that they charge application fees soon after receiving your application and perform eligibility check after that.
