Can a 4-year-old minor PR holder apply for Canadian citizenship with their parents, even if they haven't met the residency requirement?
Both parents are PR holders who have met their residency obligations and are applying for citizenship.
Yes the physical presence requirement doesn't apply to kids applying with their parents or kids of Canadian citizen.

can’t have any unfulfilled conditions relating to their permanent resident status
4 year old minor has not stayed on PR status for two years yet. However, he is Canada and will complete his two years in 2 months.

What they mean by "unfillled conditions" is a condition that is stated on the face of the CoPR, like complying with medical surveilance.
The residence obligation (RO) of every permanent resident is completely different as it is an ongoing obligation. In the first five years, it simply requires that you can show that you (or your child in this case) will be able to stay in Canada for two years before the 5th anniversary of becoming a permanent resident. However, the citizenship program is not concerned with RO violations unless there is an open investigation by the immigration side of IRCC or the CBSA.
