OK based on your Ecas status, they didn't start processing your application yet then if you send your son's new passport to NDVO, it will be safe and I think it won't delay your application. They will update your application with new passport and when they want to start processing of your application then it is updated.
VictorPapa is right. However, my idea is a bit different. Since updating passport is very common I'd suggest you to remain silent now until you get the MR/RPRF. Send your updated passport copy with a covering letter along with RPRF receipt. In this way, the application will flow with it's own speed without interruption. What you say VictorPapa?
