Hello, I am wondering whether applying for a Study Visa whilst waiting for my PR and sponsorship by my partner to be processed? I wonder whether this could affect my PR application?

Yes, you can apply. It will not affect your PR application. Whether or not you get the study visa is a completely different matter, as it will depend on your circumstances.
