I recieved my AEO approval in August 2012, and now I am preparing my documentation for filing. I was able to score overeall 6.0 bands (L:5.5, R:6.0, S:6.0, W:6.5). I posses 3-4 years of experience in my skill relevant skill set. and I am scoring a total of 78 points as per the existing system.
Please advise if
- My ielts score will qualify
- since changes are effective 1 jan 2013, will my file be returned (as i am going to apply within this month), or the proposed changes are applicable only for the new applicants those who will file on/after 1 jan 2013.

Your IELTS score is considered in relation to your job offer. If the job requires a high level of language proficiency then the visa officer MAY question your ability to perform the role, otherwise it shouldn't matter.
Your overall eligibility score of 78 is very good, so go ahead and apply soon. The new rules when implemented will reduce your overall points due to IELTS low score. Don't waste time.
That is really FAST! back in 2010 and it could take between 6 and 8 months just to process AEO. Your file is moving pretty fast according to your time line. Good luck!
