I'm planning to move to Canada on January 2022. My wife received the students visa as she enrolled for MBA and with that I got the open work permit as her dependent. Once her MBA complete she will be receiving 2 year PGWPP. I want to know, If she gets pregnant as soon as her course finish without getting a job through PGWPP, Will it going to be a problem when we are applying for the PR. Assume I work in Canada all four years.

The only problem will be on you as dependant. Once graduating, your wife will be able to get PGWP. However, she needs to have skilled job for you to extend your open work permit. So you may want to consider that possibility. On other way, decision and timing to have family is personal and totally up to you, but it comes with commitment. if I were in shoes, I would let her finish her studies, look for skilled job that will help you extending your OWP, apply for PR- then finally plan for baby
