I do not have a credit card and my bank (Standard Chartered - PKR Account) does not allow international payments via debit card.
How should I pay for the express entry application, RPRF and Biometric?
In older threads, I read that people have used DD. But the IRCC website states that,
"You can pay with a credit or debit card. This is the only way you can pay your processing fee."

You can use someone else's card as well. So check if any of your friends or relatives can help you with this.

There is no other way. You need to pay the fees online using either a credit card or a debit card.
If you don’t want to ask a friend then Get a credit card just to pay the fees, pay the CC balance and then cancel the card.

I used Standard Chartered debit card to pay the fee and it worked flawlessly (you can manage transaction limit from SC's online portal).

Nope, sorry. I had me and my wife's PCC made from Karachi but we never gave any fingerprints. In fact, only I went to the police station and got both our PCC's made (without paying a single rupee in the process). They just asked a few questions like have you ever been arrested, have an FIR against you etc.

Checked balance online after 2 days later and noticed that Rs.398,468.10 were deducted instead of Rs.397,730.65. Not yet sure what the additional Rs.737.45 were for...

Hi. I'm having the exact same issue. I've increased the transaction limit and still getting declined. I called the bank aswell and they said everything looks fine at our end. I've tried several times but it's not getting approved.

Not sure what else to tell you. I just used their standard visa debit card for the payment and it worked.
Maybe you can try going to the bank (physically) and telling them the exact error message you're getting, on attempting the transaction.
