I’m a fall intake student, will be coming to Canada in Sept 2021
My current employer has offered me a part-time position to work remotely from Canada while I study. It’s a US-based company that has no presence in Canada, can I work for them as a part-time employee while I'm on a study permit? Can they pay directly in my Canadian bank account.
will there be any legal implications? will this arrangement affect my study permit?

No legal implications. No impact to your study permit.
When you file taxes in Canada, you'll need to make sure you declare your worldwide income (which will include what you eared working remotely for the US employer).
and won’t need any payroll service as a mediator company between my employer and me right I’m concerned because the company has no presence in Canadian job market
