I was in Implied status in Canada for a while(about 3 months) when I was waiting for my Work Permit Extension application. Can I include this period as my work experience in Canada in my EE application? Is working during this time considered legal? Or the end date for the occupation would be the time when my PGWP expired?

It depends if the extension was approved or refused. If approved then yes. If refused then no - the work experience will be classified as working without authorization and cannot be counted.
If u have completed your complete 3 years and apply for extension then no your WOrk experience won’t be counted
If there is even a month left in 3 years period and your permit expires and you apply for extension then irrespective of the time it takes for the decision to come your experience would be considered.
For example a person gets a PGWP on 1 June 2019 and his passport expiry date is 1 May 2022. Then he will get the permit which is valid till 1 may 2022. However he can extend it for one more month. If he applied for extension on 30 April 2022 then he can continue working till the date decision is made. During this period his experience will counted towards the work experience requirement.

So my next question is that, in the employment verification letter, the end date for employment would be the date when my PGWP expired? Which means they shouldn't include the time I was in implied status?
(Before my PGWP expired, my employer applied for LMIA for me and with the LMIA file number, I applied for work permit extension which got refused after 4 months (I was working during this 4 months until the decision was made) as the LMIA wasn't issued and was pending at the time and is still pending. Once I got the rejection letter, I stopped working and left Canada.)

No your work dates have to be up till the last day of your employment irrespective of your application refusal. It’s up to the officer if he consider your experience beyond the expiry date of your pgwp legit or not.
