She is applying online. Country "A" and "B" has separate visa processing centres. Could she use the address from country-"B" in the application so that she is called from Country-"B" processing centre for biometric and passport (for visa issuance).

You can differentiate percent address and current residence so yes she can use country B as current residence. You can biometrics anywhere. You can always ask to submit your passport in another country.
