I am Landing in Canada after 2 years absence, due to rush in flight tickets I am only getting flight through Montreal to Toronto and have to get immigration formalities done at Montreal itself as first POE(Port of Entry)
My question was will I have to do formalities at both Montreal and Toronto
Is it better to Land direct at Toronto and avoid getting cross examined at Two places since its around 2 years time I am out of Canada
Can there be some issues going after 2 years absence?

You only go through immigration once. The 2nd flight is a domestic flight. You shouldn't have any problems even with 2 years of absence unless they have reason to believe that you don't meet the residency obligation. As a PR, you may stay outside Canada for up to 3 years in any 5 year period.
