My Confirmation of Permanent Residence document has my last name with a special character "Ç" where as it appears as "C" in my PR card and all other provincial ID documents. What do you think I should write into citizenship application form?

Since the cedilla exists in the French alphabet, there should be no problem in using it. I would say to use it if you want it used on your Certificate of Canadian Citizenship, and don't use it if you don't want it to appear on your certificate. You'll likely have less explaining to do in the future if you simply use a C, but if you are attached to the cedilla, keep it.
