1) Can he apply for a Travel Document and mention that he was a minor when he was forced to leave Canada? Where should he mention that?
2) If he is planning to leave once he is done with school, which is in September of next year, when should he apply for the travel document? If he applies now when does it expire? and if it expires can he re-apply or is it better to just wait till he is ready to leave?

Should he apply for the travel document just before he finishes his schooling even if he was not 18 at the time, or is he only allowed to apply for it once he is 18? He should wait until he is either 18 or 19 depending on the province. As under those ages he would be considered a minor and CHC would probably insist on a guardian to be appointed.
According to http://www.cic.gc.ca/english/study/study-minors.asp when minor children come to study in Canada on a study permit, a child under 17 always needs a custodian but between 17 and the age of majority, it would be up to the immigration officer.
If you have relatives in Canada who would be willing to act as his guardian, it shouldn't be a problem. Still, it's better if he waits until he turns 18.
