Our application (Sponsor a Member of the Family Class Living Inside Canada), is very close to initial assessment.
What is our next step?
May I apply for open work permit, after the initial assessment?
Should we let know the call center about her pregnancy?

Yes, after you get AIP status (Approval in Principle) which usually happens around 10 months after you submitted the app, you can apply for OWP. You actually should have included the OWP app in your PR app, so it would have been processed simultaneously.
There is no need to inform them about the pregnancy.
If the baby is born before the app is approved then I believe you should contact them to add the new baby as a family member, but as baby will already be Canadian at birth there is no need to include as a sponsored dependent in the app.
