I am now trying to applying citizenship application.
I have been in PR position for 5 years.
Problem is I filed tax return in Canada for recent 3 years.
I did not file in Canada for 2 years, b/c I worked in the US. And I returned to Canada with job.
I think I had not a residential tie in Canada but PR position for the 2 years.
If I apply citizenship application now, Is it possible whether citizenship officer delays or rejects my application by helping CRA to investigate my case.

There's nothing to investigate. You were not a Canadian resident for tax purposes during the years of your US employment. I don't see any problems here whatsoever. As long as you've filed your taxes here in Canada in the period that you are claiming your citizenship (i.e. no leads than 3 years out of the last five) you are good
