My wife (the sponsor) is Canadian born and Canadian citizen, I (applicant) got pre-arrival and I sent my passport to Vienna today, but we want to live in my country for couple of months (3-4) and then go to Canada together. Will she lose sponsorship or will that be a problem, do we need to let Canada visa center know about that? My medical exam is expiring in 7 months.

If you applied inland then yes your application could be refused. If she is the one moving to your country not a problem but she needs to show you will move back when approved.
