I have a small typo in my mother's Name in my Xth and XIIth standard Mark Lists, basically there is a difference of one alphabet in the name it was given as 'a' instead of 'e'. My birth certificate and passport has the correct names, my question is will I get rejected for ECA or any other evaluation because of this?

Not at all.
These types of spelling differences are very common. I also have a similar difference of "a" & "e". You can just explain that name is not of English origin therefore when translated to english, both spellings are commonly used.
