Refugee travel document

Hey guys I have a question and the embassy has not been able to answer the question so basically I have refugee travel document and got a visa for Thailand and booked a ticket throw emirates with a layover in Dubai and I am wondering if there will be any issues me boarding the flight from Toronto to Dubai then a layover and then my flight to Bangkok will they say anything in the check in due my refugee travel document has anyone went to a connecting flight from Canada to uae as connecting on emirates did say anything and what happened exactly at the check in ? ( I am not looking to leave the Dubai airport just in the lounge for my connecting flight )
