Nop never applied through EE. But I remember seeing similar message for other applications: "You have 60 days, including today, to complete this application or profile." What it means is that it's just deleted after 60 days and you start from scratch.
This is wrong! You have 90 days to submit your application. For you it is now 88 days. The message you get while logging out is old and has not been updated. I submitted my application after 75 days. Don't worry and just follow the 88 day count.

When you start an online application with mycic it gives you 60 days from the start date to complete the application (you can try it out and see for yourself). That's why asking.
