I calculated points on CRS Points calculator from cic website which said 493
Now when I have created my profile on cic website my points got reduced to 473.
When I checked I found 20 points missing from my education sector. I selected "two or more degrees among which one should be more than 3 years" option in points calculator tool (as I have bachelors degree from back home and 1 year diploma degree from Canada).
But during my profile creation I had to add bachelors degree and diploma degree separately on my cic profile. Does that effect?

Don't select Bachelor's and Diploma separately; you need to select "Two or more degrees..." for both, otherwise it will just count your highest degree.
So level of education I have selected two or more degree for both but when it comes to ECA report evaluation (Level of education, Canadian equivalent) do I select just bachelors or two or more degree option?
