My situation:
Company A:
1 year & 1 month work experience in a transport company - 2nd Aug 2016 to 5th Sept 2017 - NOC 1215 (i started through a job agency for the period (2nd Aug 2016 to 6th Mar 2017 later the company hired my from 6th Mar 2017 to 5th Sept 2017) so does the agency duration would count? if not then can i add the rest from my current job?
Company B:
8 months in another transport company - 22nd June 2017 to Current - NOC 1241
Another question is how we will justify cic that yeah the NOC we selected was really the job, do we need to write a letter of explanation or the company should write all the duties on the employment letter (which normally they don't, they just give basic info in the letter and does the job title matter as long as the duties match)
You need 3 letters . One from agency and two letters from two companies covering all details that are needed by cic. You can check cic reference letter requirements

Well I do have one the letter from company A but for the period of 6 months and rest of the 6 months i can use my current work exp at company B?
is that better to avoid the agency part, as i asked my agency they said they can just give me the T4 and i do have few pay stubs from agency,
You have two different employers in the above scenario. The employment agency was your employer from 02 Aug 2016 to 06 Mar 2017, and "Company A" was your client. Yes, the work through the agency would count, as long as you can prove it. I have not heard of any agency refusing to provide a letter before. You would need a letter from both the agency and client for this time period. The agency is legally obligated to provide you with a T4 and a record of employment; if they submitted the ROE electronically to Service Canada, you can download it from Service Canada. The letter of reference is not obligatory, but still, I have not heard of any refusing to do it.
From 06 Mar 2017 to 05 Sept 2017, company A was your employer. You could get a single letter from Company A that covers both periods, as long as it is clear what the relationship is.
HOWEVER - From a practical perspective, if you have 1 year of experience without the agency experience, and don't have 2 years WITH the agency experience, it adds no value to your application. It is not mandatory to include.
i dont know im so confused and where do i find the cic reference letter requirements? On the IRCC website.
Here is a golden rule of thumb when claiming experience in Express Entry:
1) Any NOC - 0/A/B experience that you can't get the letter for, don't claim it. If the company is not giving you the reference letter exactly as required by CIC, don't claim it as your work experience and list it down in your "Personal History" when you are given the ITA.
Without that reference letter, that work experience is useless. T4s, pay stubs or even a letter which only confirms you were an employee, is no use.
